To explain it better, think of it in such a way that if your grandfather had some recessive genes and he married someone in the family to the same unstable gene i.e. the dormant genes once became dominant (more likely to cause genetic abnormalities). Your parents then got married within the same family which made these unaffected genes even more dense. Now that you marry someone within your family, this gene pool will become thicker with the recesiever gene, adding to your two gene pools will make your child more likely to have genetic abnormalities.
The hindu community looks at clans and other details before marriage to avoid alliances between the same genetic pool.
